flute first + second octave D sounds like C#?
I've played my flute today starting with long notes, and when I got to both D's they sounded like C#. I thought I didn't warm up enough so I kept playing long notes, however the problem didnt' go away. I have perfect pitch and a tuner, and was wondering if it would be a spring that's gotten lose kind of problem.

I would check the springs on the extremities first - either the trill keys, or the spring on the footjoint that makes C#. When you say *both* Ds - we do not know if you mean D1 and D2 - or D2 and D3.
